title of a chapter that deals with the identification of individual genes.

"glass embryo " sounds brittle rather than transparent, and "transparent" does not sound right either.

Or should I abandon the image altogether and use something like "What's in a gene"?

Oof! Why did you wait until now to ask? Off the top of my head, I'd turn it around with something like 'Utilising the human genome project to reveal the secrets of the embryo'.

the transparent embryo

It may sound a bit funny, but no more so than the German. Seems to be a twist on the more well-known expression "der gläserne Bürger" (the transparent citizen).
