A diferença de nível entre A e B é a soma das diferenças de nível parciais encontradas:

I think the sentence would be clearer (especially for a native of another language) if so: "De seguida, para a obtenção da diferença de nível entre dois pontos, e sempre que os mesmos não sejam visíveis, devido aos obstáculos, (os pontos) serão feitos através do nível de água..."
