Unfortunately I don't have any other context than the heading "Softwareänderungen in der Ablaufsoftware". Does anyone know whether this is called "run-time sofware" in English or know the correct English term if this is not "run-time software"?

This seems to be the correct term indeed - see, for example,

Your heading would thus read "Changes to the runtime software" (you can safely drop the first mention of "software").

run-time software

Well, I´d say it's hard to be sure exactly what they mean (less likely, but it could be process software, procedural software, ...). Really should ask the customer for more context I'd say.
Failing that, there are at least a couple of refs online to support "run-time" (did you Google "Ablaufsoftware", by the way?) ...

"run-time software" is correct.

FYI: http://www.fachlexika.de/technik/mechatronik/mechatronik_de.... is good for technical words in various fields (though there is not context for the words, only a direct translation).

run-time library

... or it might be the run-time library used by the software product. "Changes to the run-time library" is a very normal occurrence in software development. Far more search-engine hits for "run-time library" than for "run-time software" (which doesn't necessarily prove that my term is correct, but it still might be).
